As per my Understanding Functionality Matrix means Tracebility Matrix.
Tracebility Matrix mainly used to map the Requirements with the test cases.

Hi,
You can have a RTM requirement tracebility matrix in place so that it'll be easiar for you to understand the no of requirements which are actually associated with the testing of the version under test.
Also, it will be easiar to identify the dependancies so as to save time further in finding the dependancies at the time of regression testing.

Hi,
RTM requirement tracebility matrix is used for map requirement with the test cases. Suppose if there is any change in reuirement this will help you identify the test cases in which you have to make changes or regress the test cases which is associated with the requirement.

Functional matrix is prepaired at the Test Analyses stage .It is a document which maps requirments with test case and specify the status.It validated sufficiency of testcases
